Can we select a location on the ship for our home/base? Do we have options of a few locations, at least? i.e. Hidden deep within the ship, in the centre of the city, on the waterfront?
A home base is associated with a character, and currently, a character can have several home bases, and the inventory is associated with the character.
As for the location, we have to distinguish between the entry point and the feel once you are inside. Inside, your lair can feel like it is hidden deep inside the ship, in the city, or in the mountains. I am sure other options will be added as this is just the beginning of the fun.
There is only one entry point right now, but we will most likely add others.
As for teleporting, if you teleport out of your dwelling, you will find yourself at the point of entry again, including when you login again after a hiatus in real life.

Hidden lighting so you can have a nice lighting effect without having to see the lights all over the place.
Lighting currently has quite a few options. You can adjust ambient lighting from bright to dark, set a mood hue to your ambient lighting, or let the city light, day or night, be your source of light though a variety of windows.
There are many options for spot lights, and many are adjustable in some way.
Reflective surfaces such as metallic walls can be used to create special effects with the placement of lights.
In spite of this, there can always be more....

I'm going to expand on this separately.
Creativity is enhanced by limitations. The most enjoyment and best results are found working around or along with external requirements.
Everybody's different, however, and some people don't want to deal with such things, and that's absolutely fine.
But I do think base-building would be the most fun if there was simple logistics rules you could follow if you wanted - needing a generator, maybe even running conduits of some kind to each functional element, that kind of thing. You don't have to, but if you do crafting stations grant a discount, whatever.
Likewise if there ever is base raiding, that adds a whole new set of optional requirements on top, like choke points, fire arcs, etc. Basically you can turn bases into a tower-defense minigame. It can even be AI attacks only at first, doesn't even have to involve other players (though that would be even more fun 🙂

Okay, first off my long-term request (not expecting this anywhere near release) would be base raids - you wouldn't lose anything if your base got attacked, but you could give points for best attackers, best defended bases that might grant rewards maybe? Obviously would then need all the requisite functional infrastructure such as power generators, shields, defense turrets, etc. Entirely optional, but for those who want to build bases around it they can.
Otherwise, while I love building bases for the fun and creativity of it, it's also awesome if they have functionality. The teleporters, crafting stuff, etc. that CoH had for example.
Maybe the option to export/share colour themes? Or room blueprints? So if you make a really awesome looking entrance room or medibay you can add it to a public repository for others to point-and-click into their base. Sorry, I'm suggesting really complicated stuff 🙂
Otherwise, I second lunawisp's suggestions and questions.

Missions for a chance to obtain the more expensive items.
Teleporter to get home from anywhere and maybe back out again. Maybe between homes on an account if they're character specific.
Hidden lighting so you can have a nice lighting effect without having to see the lights all over the place.
Decorative statues/statuettes/pictures of the key figures in the game and of the ship.
How tall can we make a base? Do we need elevators?
